Why would you miss: ...taking any doses of a critical drug like thyroid supplement? In answer to your question, when the thyroid doesn't produce a sufficient amount of hormones (thus requiring your prescribed thyroid replacement hormone), the lower esophageal sphincter may not function correctly, thus promoting reflux.
