Check for herpes!: The main cause of penile sores with scabs is genital herpes. Even so, this exposure may have been low risk: herpes so near healing that the scabs easily come off probably wasn't infectious. No other problem would make it dangerous to you leaving scabs in the vagina, so don't worry about that. But a good idea for both of you to be checked for herpes, unless there is another definite cause of scabs.
