It shouldn't...: A morning-after pill is emergency contraception, which means it is used once in a long time, maybe once a year or once in a couple of years. It is not meant to be used as recurring birth control. Because a morning-after pill is a big hormone dose, but only one time and clears out quickly, there should not be effects of long enough duration to change thyroid hormone levels in a noticeable way.
