No, it's fine.: A virus would not live for any extended period of time on an inert surface such as a seltzer bottle. However your information is a little conflicting. Your doctor must have diagnosed you with a bacterial infection or you would not have been placed on antibiotics.

Not likely: If this is a viral illness you are already producing the protection and taking care of this internally. The Augmentin (amoxicillin and clavulanate) is covering you for a bacterial infection. You should be perfectly fine to drink from the bottle at this time.
