Should be OK: Follow the advice of the doctor or clinic when PrEP is prescribed. However, to my knowledge the antiviral drugs used for HIV PrEP won't cause any problem with your chlamydial infection or interfere with chlamydia treatment. (Of course you shouldn't be having sex for at least a week after chlamydia treatment.)
