Less progesterone: Nexplanon (and Implanon) contain a progesterone released into your blood gradually, and the amount released decreases slowly over time (3 years). The dose is usually enough to completely stop menstruation, but as the dose lessens, you can have a recurrence of irregular bleeding/spotting. This is not uncommon and does not mean that you are ovulating unless the bleeding becomes regular.
