Nerve entrapment: As a result of sitting down, it is possible that a nerve is getting pinched which could be the cause of the pain. When you stand, the nerve is released and the pain subsides. I would recommend evaluation by a podiatrist or neurologist.

Could be positional : Neuropathy, may actually be coming from your lower back. Emg/ncv studies by neurologist may be helpful.
