I was prescribed amoxicillin every 6 hours. will i need to wake myself up to take it? if not, when should i take it?

Optimally yes, what: every 6 hours means. Antibiotics are poisons (to some micro-organisms), selected because generally not toxic to humans. When doses are delayed/skipped this allows time for semi-resistance organisms to partially recover & develop resistance to the poison, thus ↓ing effectiveness.
