In a good way: Keeping trays clean brushed away sugars and acids that could have harmed your enamel. Brushing did not affect effectiveness of the trays. Know that trays are not as effective as braces, so result may be somewhat compromised. Assuming you wore trays 22 hrs/day, every day, they worked to their maximum potential, which is about half that of braces.
