Inflammation: Your body responds to infection with an inflammatory response. This response can cause joint pain in some people. Viral infections (cold) can cause joint pains. Lastly, if you are having joint pain and swelling associated with a 'strep throat' you should ask your doctor about rheumatoid fever.

Post-infectious: Many types of infections can be accompanied by joint pain. This is usually a situation that corrects itself over time, though recovery can be long (weeks to months). If joint pain is accompanied by swelling, a separate evaluation is warranted.
