Immune mediated????: Well! seems like milk allergy and eosinophilic esophagitis might be related to each other. Considering those two are related--- could it be that hematuria and proteinuria is an allergic reaction of the kidneys ( ie interstitial nephritis?) biopsy should be helpful in making diagnosis. Now why the gut was resected? Seems like a good collaboration between an allergist/ immunolog, GI doc and nephr.

Specialists: I agree that your son should see an allergist and GI specialist. The blood and protein in his urine warrant further investigation. Small amounts of blood and protein have been described in association with the disease. Avoiding milk and milk based products is suggested.
