What are the effects of taking antibiotics for too long after you are better?

Depends...: On what you mean. May feel better after a day or 2 of antibiotic rx for a bacterial infection, but need to continue the course to prevent relapse, and resistant organism. Continuing beyond appropriate duration can increase risk for c difficile infection (can occur even after short course), don't get additional improvement, may alter flora, and make for resistant germs.
