Be patient: Further procedures such as a biopsy or excision of the area would be possible. However, it's not appropriate to do a procedure which carries a set of risks for a self-limited condition (will go away on its own) and it seems like your doctor feels like that would be too aggressive. If it doesn't go away in the time frame your doctor said it would, or if it gets worse, check back in.

More info: I think that if you ask your doctor to explain what he\she thought it was, what caused it, and approximately how long he\she expects it to take before it goes away, you might feel less concerned. In general, if intraoral lesions do not resolve in about 2 weeks, then a biopsy might be in order. If it's an extra oral lesion, you can consider checking with a dermatologist.
