See below: Entamoeba coli is generally accepted as a commensal organism that colonizes the colon. It does not cause disease and does not need treatment. The common amoeba pathogen is entamoeba histolytica which is often treated with flagyl(metronadizole). Combining Flagyl with alcohol is to be avoided because of an antibuse like reaction.

Why are they?: Entamoeba coli is a non-pathologic bacteria in many of our guts. There is no reason to specifically treat this. Remember that antibiotics can cause other severe conditions such as cdiff. Antibiotics shouldn't be thrown about lightly.
