Can problems arise such as balance issues and hyperthyroidism 40 years after having encephalitis at age 16?

Unlikely: These should prompt a detailed and thorough evaluation from a good clinician. The probability that either was a result of encephalitis at age 16 is almost as remote as winning the lottery without buying a ticket. Go see a doctor.
