No: Almost all epididymitis is due to a bacterial infection. Since the epididymis is inside the scrotum, the infection has to be treated by taking oral antibiotics or getting an injection of antibiotics, which will flow through the bloodstream to the epididymis. There are no natural treatments with bacteria-killing abilities that can do this.
