See doc: Have the injury evaluated. There are a number of possibilities for what might be going on and it would be best to have a doc take a look.

Crush injury: There is not a lot of soft tissue on top of your foot, so any injury will likely involve nerves. Pain can last for months. You may have a ganglion cyst on top of your foot or you may still have hematoma or seroma that has not resolved. A diagnostic ultrasound may help make the diagnosis.
