Support: If your feet flatten (pronate) excessively, the foot is not a stable platform. Muscles have to work harder, ligaments and tendons get stretched, and bones receive more force causing pain. Make sure your running shoes are in good shape and give good cushion and support. You might need to add some arch supports to them. If doing these things do not help, see a podiatrist.
