I have inflammation in my knee and was recommended therapy for six weeks. however, i did not go. will ignoring this make the clicking in my knee worse?

Diagnosis dependent: Clicking is a nonspecific finding with several different knee problems. The combination of a thorough history, exmination, and x-rays +/- an MRI (if indicated) will led to a specific diagnosis over 90% of the time. Not all clicks lead to surgery, but you owe it to yourself to help figure out the diagnosis by obtaining a comprehensive evaluation. If therapy is recommended you should do the therapy.
