Separate issues: Unless for some unusual reason the orthodontics are applying pressure to the wisdom teeth, no. The 3rd molars are rarely involved with orthodontic appliances, and any discomfort from the eruption of them into the oral cavity is a separate issue from orthodontia. If the timing is coincident, the discomfort will be again separate, and likely more from the braces. Good luck!

Yes: Yes things can get sore but pain from braces and pain from erupting wisdom teeth are quite different. Only in rare cases would braces put any pressure in the wisdom tooth area, nor can erupting wisdom teeth put enough pressure on braced teeth to be a cause of pain.
