Usually it is : Fungus, other possibilities could be blood from trauma or sports activity. Sometimes there is keratin build up.

Runners Toe/Fungus: The two prime suspects here are runner's toe (aka black toe) and toenail fungus. Runners toe is a hematoma (blood blister) develops from repetitive micro-trauma (toe box of shoe is either too big or too small). Toenail fungus also frequently causes discoloration. See you podiatrist, they should have no trouble getting to the bottom of this.
