Good question: The honest answer is that we don't fully know, although they are both due to inflation of the lining of the brain. One, cluster headaches, occurs only behind the eye in a region called the cavernous sinus. In migraine, inflammation occurs throughout the lining of the brain. Clusters always occur in one side and cause tearing and redness of the eye. Clusters occur mainly in middle age men.

NIH: Cluster headaches are severe type of headaches which often occur in middle of the night and affect men a lot more commonly compared to females. The pain in migraines can be as severe, but is often longer lasting. The head pain in cluster headaches is often accompanied by eye redness, etc.The exact mechanism isnt known.
