What effect does the birth control pill have on an unborn baby?

None.: If you are on birth control pills and get pregnant (a not unusual occurence..) do not worry about birth defects or any other adverse effects on the fetus. There are none. The reason is that the hormonal content of the pills pales in comparison to the hormonal production of the pregnancy.
