See doctor: Two months old baby knows human /mother touch and feels better when mom lifts him up, so he may be crying for that. But there may be any other reason that he is uncomfortable like breathing problem, obstruction in airway, gastric reflux or having gas and needs burping. Get your baby checked by your doctor to sort out problem.

Hard to say: Babies can be more uncomfortable lying down if they have reflux from the stomach (heartburn), nasal congestion, or pressure in the ears. He also could just enjoy being held by you and not prefer being laid down in the crib. See your child's doctor if it is happening frequently so she can make sure there isn't an infection.
