Why does thumb injury hurts more splinted?

Not sure: Possibly the splint is not applied properly or in correct position. If it for a fracture, perhaps a well padded thumb spica cast might be more comfortable. One should actually be more comfortable if an injury is immobilized in a splint or cast in the proper position check with your ortho if not better.
