He's getting sick: Kids often develop fever as one of the first symptoms of an illness. It is not uncommon for them to complain of headache with the fever. Likely, new symptoms will develop over the next few days that will indicate what type of an infection he has. Supportive care with hydration, ibuprofen and rest is a good starting point for treatment. Fever with vomiting, lethargy or rapid rash is urgent.

Febrile illness: This could be due to many different conditions and cannot be diagnosed over the internet. If he remains without other symptoms and the headache does not worsen would keep him hydrated, give pediatric tylenol (acetaminophen) and watch him closely. If he develops other symptoms (nausea, vomiting, still neck, higher fever, and so on and so on) having him seen by a pediatrician would be appropriate. Hope he is better

Headache: A headache can be the precursor for a viral syndrome or other illness that is coming with fever. I would let it run its course and see what presents. Give him some ibuprofen for the headache and low grade fever for now.
