Depends: Acute stomatitis is likely viral and will go away usually within 1-2 weeks. Recurrent or severe infections may indicate a more severe problem such as rheumatologic (Behcet's for example), medication side effects (like methotrexate), nutritional deficiencies, immune deficiencies to fight infections etc. and many more. Your doctor is trying to find the root cause which may or may not be easy.

?HSV1: You may have an over abundance of HSV1 which is common for causing the basic cold sore, as well as Apthous ulcers. There are anti-virals which can help shorten the duration of your condition. Best wishes.
