Depends: Acute stomatitis is likely viral and will go away usually within 1-2 weeks. Recurrent or severe infections may indicate a more severe problem such as rheumatologic (Behcet's for example), medication side effects (like methotrexate), nutritional deficiencies, immune deficiencies to fight infections etc. and many more. Your doctor is trying to find the root cause which may or may not be easy.
