Maybe: The virus that caused the fever could be causing some intestinal reaction, if your baby is feeding well and no in pain, and you don't see any blood, the stools should resolve on their own. However, you did not mention if you are breast or formula feeding, or if any foods might have been started. If formula-fed or foods have been started, see you doctor to discuss this.

GI infection?: Or have they been treated with antibiotics for the fever? If the latter would be concerned about clostridium difficile colitis. If the stools are just loose they may simply have had a viral infection which has gastrointestinal symptoms.
