Woke up this with pain on the part of the skull right above where the spine joins. what could have cause this pain? is it because of the pillow?

Could be: May be related to either an irritated nerve called the occipital nerve, or a dysfunction at the atlanto-occipital or atlanto-axial junctions causing a pinching pain. If it does not go away, see your physician for a quick history and physical with treatment options.
