Pantoprazole S.E.'s: In short term can cause a number of dose-dependent side effects including commonly headache ; diarrhea. Longer term use can cause (see my prior answers on this topic in healthtap)--like calcium ; magnesium malabsorption, c.Difficile infection, osteopenia. Depending upon prior response to behavior/diet changes, ; what you're treating with pantoprazole, surgical ; endoscopic options may be possible.
