Big difference: GERD is when stomach contents come up in to the esophagus, hence the term gastroesophageal reflux disease. Allergies are an immune reaction, typically to things floating in the air such as animal dander and pollen. Best to see your primary care provider to help sort it out of the symptoms are bad enough.
