MS: Ms can cause a lot symptoms. When doing exercises you should go slow and not over exert yourself. Ask your neurologist about an exercise program that might be right for you and about your symptoms.

Not, joints: MS doesn't cause rheumatological issues, but aerobic exercise can elevate body temperature and bring out MS symptoms. I gather you have been fully diagnosed with MS, but do not see a specific MS disease modifying drug. Did you overlook this? If not, see your neurologist, and start a medication.
