Intercostal muscles: When running, particularly at speeds that cause your breathing rate to really increase, you use a lot of otherwise seldomly used muscles to breathe, including intracostal muscles, which are little muscles between the ribs that help with breathing. It is likely that these muscles are sore, particularly if you are just getting back into form.
