Several choices: Did you sustain trauma?  Is this from overuse?  Have you injured your shoulder in the past?  What activities cause the symptoms?

I recommend seeing an orthopaedic surgeon who treats shoulder conditions.

Ac joint: Probably coming from the ac joint. This is the joint between the collar bone and the acromion. Its common to develop pain and popping in that joint with push-ups. If painful see a doctor for evaluation.

Arthritis: It is likely some mild arthritis causing some clicking and popping. Unless it is hurting i would not focus too much on the noise. Lots of shoulders make noise.

AC joint osteolysis: Weightlifters more than most people can develop a condition referred to as weightlifters osteolysis-- a breakdown (arthritis) of the acromioclavicular joint (ACJ). Rest, ice, NSAIDS, injections (local steroid) can all help once diagnosis is made by X-ray and/or MRI. See an orthopaedic surgeon if pain persists for more than a couple weeks.

Stress and strain: Lifting weights can cause stress and strain in the shoulder, especially where the collar bone (clavicle) connects to the wing bone (scapula) in an area called the acromioclavicular joint.  If it hurts, stop the activity, put ice on it and rest for a few day before resuming activity.  If it doesn't get better, an injection may help.  Surgery is rarely required.
