Neck pain and cough: You probably pulled a muscle in the neck when you strained to cough. Take some Motrin  or tylenol (acetaminophen) and put some warm compresses on the areas  that hurts take some over the counter delsym to suppress your cough.  Feel better!  in good health.

Herniated Disk: Coughing and laughing that results in pain suggests a herniated disk, this will not generally be anything that will harm you in the long run.  That said, if there is any perceived weakness or ascending numbness in the legs or arms, that would be of concern.  If you are worried I would suggest you see your doctor for further workup with imaging like Xray or MRI.

Muscle pain: The most likely reason is that when you tip your head back your are using extensor muscles. Most people when using computers, televisions, books use their flexion muscles . We do these activities frequently, but most of us do not do frequent activities that tip our heads back.

Extending Neck?: Not sure how you do handstands, but maybe your extending your neck too much.  Alternatively your whole body is now pushing down onto your neck and shoulders as gravity places it hold on you.  This could result in compression of some lower neck spinal discs.

Flexing Your Neck: Causes discs to bulge out more and pinch nerves and spinal cord in your neck.   If this is not improving after trying different positions or proper form for your sit-ups, consider seeing a spine specialist to evaluate this further.

Evaluate Neck: If you are not improving have your doctor order a cervical spine mri.  Many times a herniated disc in the neck can cause arm pain especially if you have not improved with the medications and physical therapy.  If it is a herniated disc you may need evaluation from a spine specialist to determine what other options might be needed (injections, surgery, etc) to help reduce pain.

Get examination : If this has been going on for an extended period of time i would suggest that you get examined to find the reason. Most likely it just muscular in nature. It could be as gimle as the pillow you use or the position you sleep in. Try placing a towel wrapped around your neck, secured by a pin and se if the extra support stop your pain. If do then try getting a pillow with a neck contour for support.

Muscle spasm.: Headache and neck pain are both usually due to muscle spasms, mainly the thin muscle that covers the scalp (occipitalis and occipitofrontalis.) yes, possibly connected to the fever - many infections can cause headache/neck pain.

Yes: Sleeping on the couch puts your head/neck in a different position than when you sleep in your bed/usual position. This can cause muscular pain.
