See your doctor: Without seeing you/your tonsils,this is difficult to answer.Infections of the back of throat and tonsils can cause pain and swelling.These infections can be caused by bacteria or viruses.Viral sore throats can be observed and treated with fluids and over the counter pain reducers such as acetaminophen or ibuprofen.Bacterial infections require antibiotics.Please see your doctor for an exam.

Post infection : Your tonsils were infected with a powerful bacterium. They have recovered and are now repairing themselves. If they become scarred in the healing process, you may be more vulnerable to reinfection. Most of the time they heal and life goes on.

Cryptic tonsils: As some people get older, their tonsils lose their smooth surface and become pitted or cryptic.  The purpose of the tonsils is to sample debris (food as well as cellular debris) to help determine if is dangerous or not to the body.  It then compacts the debris and gets rid of it.  This happens in every person with tonsils.  However, if the tonsils are cryptic, the debris is larger and noticeable.

Cryptic Tonsils: you get stones or particles in the tonsils because you have what are called cryptic tonsils.  They have folds and holes in them that food particles get stuck in.  You can gargle deeply or use a water pick to help get the particles out, but ultimately the treatment is to remove the tonsils.  This is done if they are constantly or recurrently inflamed or infected, if one has severe bad breath
