Anytime: If we are speaking of pills I do not know of any best time.  If we are speaking of B12 injections, again anytime is ok.  Oral B12 requires an acid environment in the stomach in order to bind to intrinsic factor (made by the stomach) and be easily absorbed- so empty stomach is best and not when you have recently taken antacids or medicines that inhibit stomach acid production.

Focus more on ease of use so that you can be sure to follow the directions exactly in order to get the correct result.
