Intense Foot Pain: When pain is intense at the foot level, you think about nerve pain or bone pain. If you have not done anything to possible bruise or break a bone, then the nerves from the neck, spine, and low back should be evaluated. : You need to be seen and evaluated. The information provided would allow a guess at best what is happening. My guess is plantar fasciitis. The involvement of the knee and other structures could be secondary. Or from favoring your foot pain. See your podiatrist or family doctor

HPV: HPV can cause urethritis and also urinary bladder infection. Your other symptoms are atypical but could be referred pain from urinary tract inflammation. Recurrent urethral symptoms are possible if the HPV remains dormant rather than resolved by your immune response. A urologist could advise you best.

Peripheral neuropath: Compounded agents/creams/lotions are helpful.
Neuropathic agents are helpful such as gabapentin, lyrica, (pregabalin) or the newer long acting Gralise 
off label medicines (other anticonvulsants and anti-inflammatories, or even anti-depressants known as snri's) may be used by neurologists with good effect.

Plantar fasciitis: One of the most common diagnoses for painful feet while walking would be plantar fasciitis as opposed to neuropathy which can be painful but it's also usually in the company of very funny and at times uncomfortable sensations such as walking on eggshells, rocks, pebbles, that sort of thing. You need to have that pain diagnosed (the history you have provided to us does not mention possible Diabetes (the most common neuropathic disease) or any medications which might cause the pain! 
Perhaps you should consult a Board Certified NEUROLOGIST some blood testing is appropriate!
