Ultrasonic cleaning: Ultrasonic cleaning is done using vibration plus copious water spray.  It does not make holes in teeth.  
However, it may feel like there are holes if there was heavy calculus (tarter) between the teeth to begin with.  Once the calculus is removed, it opens up the spaces between the teeth that were filled with the calculus.
This is especially noticeable between the lower front teeth.

It's all good: There really is no con to either of those.  Regular waterpik use will help keep you teeth and gums clean and healthy; however, it's not a substitute for flossing.  Dental floss is the only way to clean the point at which the teeth physically touch each other.

It depends: Ultrasonic scaling is a quicker way to remove gross deposits, some units can be as efficient as hand scaling, the goal is to smooth the root surface, the real difference is hand scaling give the operator better control and feed back.
