Questions: Not unusual.  May take months to resolve.  To be sure, make an appointment with the Surgeon who removed the tooth for a post-surgical examination.  Take along a written list of all your questions.  That way the Surgeon can address all your concerns.

Many ways: Be certain there well-nourished and in stable health before the procedure. Informed the surgeon of all medications being taken orally.  After surgery keep the diet liquid or one that can be swallowed without chewing for five days.  No smoking.  Lightly brush and thoroughly rinse surgery area with a disinfectant.  Follow all instructions of the surgeon.  Add probiotic bacteria  like kefir yogurt.

Antibiotics will: There is no need to be unduly concerned about the spread of infection.  If you had an infection, your dentist should have given you a prescription for antibiotics which should prevent the spread of any infection.  Take the antibiotics as prescribed and follow all your dentist's instructions and be sure to be seen for a follow-up visit.  If you have any questions or concerns, call your dentist.

Unlikely: Not at all. Though the influenza virus can infect mucous membranes, it wouldn't affect the healing process of any gum tissue.

It is possible: It is possible to get an infection however if the root tips are too close to a nerve or the sinus it is sometimes better to leave them in rather than to risk some possible permanent nerve  damage or a sinus perforation. I would return to the dentist that did the extraction and have the area rechecked.

Possibly: If you are still having issues after 3 months you certainly need to see the dentist that removed the tooth. It could be secondary infection, it could be a small portion of the root was left in place(there are reasons we sometimes must do that) or it could be slight nerve damage. Without seeing a current x-ray, which should be included as part of standard follow up at this point, it is hard to say.

Not Usually : The dentist who takes out your tooth will determine whether you need followup antibiotics. Levofloxacin
 is not usually the best antibiotic for this purpose. If the doctor feels it's needed (s)he will write a prescription for the proper medicine.
