Have it removed: If your ganglion is causing a lot of discomfort, you should see a surgeon to have it removed.  You can take a pain reliever such as tylenol (acetaminophen) or Ibuprofen for some symptomatic relief, but the only full on solution is removal.  Sometimes a ganglion can be aspirated effectively.  The material in the cyst is really thick so it might not all come out however.

Stretch and Movement: Use good posture/ ergonomics when sitting at the desk performing work related activities. Regularly move your neck, shoulders, back and limbs through various positions as a quick range of motion exercise. Occasional stretches of the muscles in these areas will keep them from becoming too tense which can lead to pain.

This : This sounds possibly like a condition called carpal tunnel syndrome. There is a nerve that runs through your wrist called the median nerve. When the tendons and ligaments around the nerve become inflammed or compressed they can press on this nerve and cause pain in the wrist and/or hand. This condition is common in people who use their hands frquently throughout the day( i.E musicians, mechanics, people who write or use computers frquently etc.) 
through a history a directed physical your doctor will be able to diagnose this or another problem and provide appropriate treatment.
 In the meantime you can buy a wrist splint and wear it at night while sleeping, take over the counter anti-inflammatory medications, and stretching your wrist in the morning before getting out of bed.

: You need to be evaluated, preferably by a neurologist, to find out  what the issue is. A physical exam and likely some testing will be needed to find put why you are having these symptoms and to recommend treatment. A diagnosis is needed before treatment can be given.
