Does not matter: Indications for an appendectomy is not an elective option. When you have appendicitis ave to remove it surgically; otherwise it can rupture, cause peritonitis, sepsis, shock and death. It's considered a vestigial structure by most (had a purpose before we became omnivores). Do not worry about the immune function of your appendix. Just remove it. Your body knows what to do afterwards.

Yes: A CT scan doesn't tell whether the appendix is functioning normally.  (We don't really know what the appendix does!)
And certainly there is potential for error in any radiologic imaging test.  If you don't have an appendix, then that's not what they saw on the exam.  It is worthwhile to speak with the doctor who ordered the exam, and clarify what is happening.
