Unlikely: If the stones are in the kidney seldom would you have discomfort similar to the pain originating from the uterus. However typically stones do one of two things either potentially increased in size or pass. In order to pass stones travel through the ureter which can cause discomfort in the lower abdomen or pelvis.

Confused: Kidney stones are located in the kidneys, not the uterus.  Perhaps you have something else in your uterus, like fibroids.  Fibroids can prevent you from getting pregnant or carrying a baby to term at times, but often they can be present and cause no problems for pregnancy.

Multiple issues: Swollen bowel loop--i don't understand description but this could be diverticulosis or an ileum.
Fatty liver: chronic condition associated with obesity and diabetes, can cause cirrhosis over time.
Fibroid uterus: common in 40 year old women
kidney concretion: I have no idea but maybe this is calcium deposited in the kidney.
No 1 diagnosis puts all of these together.  You need to see your doctor.

Get Checked: Some symptoms of urinary tract infection including frequent urination, burning with urination and lower abdomen discomfort.  Vaginitis symptoms include itching and burning in the vaginal area, discharge, an odor.  Common symptoms of passing a kidney stone include sharp pain in your abdomen, side or back radiating down, blood in your urine. See your doctor to get your urine checked, pelvic exam.

Ultrasound or MRI?: Usually nothing if you have no abnormal bleeding or pain. An enlarged uterus can be normal after childbirth (dimensions?), and adenomyosis is simply endometrium (uterine lining) growing into the muscular layer (also called endometriosis interna). Both may be normal for you & can be followed by ultrasound along with your renal cyst. See your doc if you are having problems & good luck.

It shouldn't: What kind of treatment are you undergoing exactly? The stone and the treatment should not directly affect your uterus, the stone or particles from it should pass through the ureters on the side of your uterus.

Find a good doctor!: If your pain is persistent beyond 2-3 weeks, you may need some X-rays done. For that you will need to find a good doctor(Physician/MD) who can examine you. A gynecologist may also be needed to find the reason why your uterus is bulky???
Without a medical check up, it is hard to answer your question fully well.
