Follow the pain: This really depends on what makes the leg pain thing worse than what makes it better. It could be behind the knee from pressure in the posterior  popliteal space. If the pain is worse with walking we could consider vascular on neurologic. If it is in the front it could be shin splints or other compression. If there is knee arthritis this could be a baker's cyst. We need more information.

Many reasons: Common etiologies include: checking your circulation status, looking for arthrtis in the ankle or knees and possibly even the low back for your symptoms. Other reasons may be possible and can be diagnosed by your pcp.

Knee pain: A meniscal tear is possible. Please use a knee brace and get some physical therapy to improve the symptoms and let the knee heal before continuing with the runs.

Chondromalacia: This is very common and is also one of the easiest knee problems to heal.  I would google the title of this answer and see what you can do at home to get better. Or go see your family doctor to see if physical therapy is indicated.

No: What you describe is suggestive that you have endometriosis. I suspect you also have very painful menstrual cycles.

I suggest you consult with a gynecologist experienced in the management of endometriosis.
