Pain and swelling: I assume you mean dvt. The most common symptom of DVT is pain and the most common physical finding is swelling. However, not everyone has these.  If you have unexplained swelling with or without calf or thigh pain then a venous ultrasound would be indicated to look for a dvt.  Sometimes even a ct scan or mrv is necessary.  The bottom line is, if DVT is considered, then proper testing is required.

Comments: Glad you emerged from a severe brain problem relatively unscathed.  There is NO direct or indirect relationship between cerebrovascular problem and fibromyalgia, but make sure that the latter diagnosis is well documented and correct, as I have seen numerous erroneous labels in this category.

NO: Of course, if you have reasons for thrombosis, or bad head trauma, you, like others could have such issues, but so far, you provide no reason to worry.

Common: In my opinion bisphosphonates do very little to help with bone build up and at best maintain your bones and have tremendous side effects.  If you qualify Prolia or Evista (raloxifene) may be a better option.  Always calcium, nutrition and exercise are key.

Possibly weeks: A deep bone bruise can be thought of as almost a fracture.  In some cases, they can take weeks to heal.  If symptoms persist or remain concerning, return to your physician for re-evaluation.

See a doctor: You should see a doctor get a check up. You might need radiology study to find out the cause. Your problem could be muscle strain, bone injury, neck problem or other etiology.

Highly variable: Deep knee bruises (contusions) have a highly variable recovery timeframe. Not all bruises about the knee are the same. Important variables inlcude: actual location of bruise; level of impacting force applied to cause bruise; whether or not overlying articular cartilage is involved. Best diagnosed and followed by routine mri. Seek evaluation and treatment from your orthopaedic surgeon for your knee.

Gradually return...: You may work your way back as your swelling/ pain decreases, you regain full motion, & strength. 
 
Also, expect that returning to certain activities may be more difficult than others. Part of this will be based on whether you have injured your dominant/non-dominant wrist & your position. 

If you have persistent symptoms, consider additional imaging, such as an mri, to r/o soft tissue injury.

Several things: In addition to the usual pulled muscles, tendons and ligaments, there is a condition called a baker's cyst which sounds like you describe.  It's a type of herniation of the jiont capsule backward and can be painful.

Nerve pain, likely: Sounds like "nerve" pain, not bone pain.  
1. Nerve roots' blood supply may become compromised in immune disease that involves blood vessels; or:
2. "small fiber" nerve disease (rsd/crps); or:
3. Compromised blood supply (ischemia) due to the small arteries spasm; or:
4. Blood clots (autoimmune disease is often thrombogenic); do coagulation study.
