Probably bruising: I am assuming the spots appeared very recently.  That is a reasonable place for bruising to occur from physical activity like running.  The thickness of the skin on the bottom of the toe makes the color of a bruise different from bruises on other areas.

BLEEDING CALLUS: Sometimes bleeding can occur under a callus. A podiatrist can trim the callus to see if that's the case.

Two thoughts come to mind.
Athlete's foot caused by a skin fungus is a common condition especially if you live in hot/ humid climate of the sunbelt of USA.
The change in color when you take a shower suggest a vascular cause( temperature related impaired blood circulation).

Get it looked at by : A doctor it could be a plantar melanoma. If not treated it could be trouble. Might be nothing but a black spot on the bottom of the foot we always have a high suspicion for cancer, especially in an dark skinned individual. A similar thing was the demise of bob marley.

If it looks like the picture it is probably a mole, but make sure you get it checked.  Almost all types of dangerous skin conditions can be cured with early detection and treatment.
