Parascapular weaknes: You are probably fatiguing your parascapular muscles when jogging.  This could be postural or related to deconditioning.  I would try some resisted band work to see if that will help strengthen your shoulder blades/rhomboids.  If it burns this is also a common area for referred pain from a cervical source.  Try stretches first.  Essentially pull bands appart and attempt to squeeze blades together.

Many possibilities: It could be sore muscles or any part of the component so we call it musculoskeletal pain. If you touch it and it is sore with normal skin and no swelling it is probably sore muscle. You could use pain medication if very sore but massage with liniment may be the best option. You most likely strain the muscle at some point or you are tense.

Examination would find tenderness upon palpation of medial (toward the spine) side of shoulder blade where rhomboid tendons join muscle to bone.  Ergonomic changes at work stations,   physical therapy, acupuncture, massage, yoga, & swimming advised.
