Trigger finger: Typically has a locking or clicking tendon, other things can click in a finger or thumb such as a joint, a tendon snapping over a bone spur , other areas of tendon irritation in the wrist, even a cyst or tumor on a tendon or just a joint click from. Normal motion but yes it sounds like the description you give is that of a trigger thumb. Many get permanent  relief from corticosteroid injection.

TMD: This is a common symptom of someone who has tmd (temporomandibular joint dysfunction). The disc inside your tmjoint gets trapped as you open and close your mouth. See a dentist who has experience and training treating patients with tmd there are many conservative methods to help deal with this issue.

Movable disc: There is a disc in the temporomandibular joint (TMJ) that separates the lower jaw from the socket in the skull. If the disc or its ligaments are injured or stretched, the disc can 'pop' out of position during opening or closing. This makes a 'clicking' sound when it occurs. 
A dentist can evaluate this problem and possibly correct it.

Friction: Your shoulder is the most complex joint in your body as it can move in so many directions - flexion, extension, internal and external rotation, adduction, abduction. With so many moving parts you can have excess friction in the joint related to injury or inflammation. If you swim a lot, you may have an overuse syndrome going on. Back off on your training for a week and see if it improves.
