Just about always: The short answer is yes.  Only in very rare circumstances will a pneumonia be invisible on both xray and CT scan.

Abdominal pain: It's encouraging that imaging studies are normal, but unfortunately without further story taking, it's impossible to suggest any meaningful diagnoses.

Have the MRI checked: If yuor MRI was not read by a neuroradiologist or done on a high field MRI machine it might need to be repeated.  Usually the test should be done with and without an injection of safe gadolinium based contrast.  If your doctor is happy with the quality of the test then you might need to see a neurologist as well if you have not already.

See Doctor: Pleuritis at your age is rare. Costochondritis is a possible and common cause of chest pain in young people but it does not explain the hot flashes, night sweats and shortness of breath. TB is very rare in this country but if you have been exposed you may want to make sure you're in the clear. You may want to see your primary care physician for a workup.

See below: An xray is extremely unlikely to cause any harm whatsoever.  A ct scan is still safe, but does present a dose of radiation that, depending on the type of scan, can approach the unsafe threshold.

Not unusal: The ct scan will provide much more information than the chest x-ray. Findings suspected on a chest x-ray may be confirmed or eliminated on the ct. Things that are inapparent on a chest x-ray are commonly demonstrated on the ct. The price is higher cost and higher radiation exposure of the ct compared to the chest x-ray.

Radiation from CT: Mri has electromagnetic radiation, as do all electronic devices, but it does not produce ionizing radiation, which is what causes cancer. Ct scans on the other hand induce a lot of ionizing radiation (approximately 400 times more than a chest x-ray). Experts currently estimate that 2% of all cancers are due to ct scans. So keep track of the number of ct scans you get. Sometimes you should say no.

Possibly: An abnormally shaped head in infants can generally be determined by physical examination. In instances of premature closure of the skull bones sutures(craniosynostosis), either skull x-rays or ct scan may be used to define which sutures are prematurely closed.

Follow advice of doc: A ct is much more detailed and accurate. I cannot say what on the x ray made them call a diaphragm a cyst, but i would rely on ct findings.
