Function of a cough: A cough is the natural body process designed to bring up debris from the deeper reaches of the lung. If you are a smoker or work in a smoky/dusty environment these represent deposits of debris in the deep reaches of your lung. When you have a lower respiratory infection more mucus debris is generated &amp; the cough helps remove it. I would consider the specs just added cleanup &amp; a benefit.

: That is likely a residual effect of inflammation. It should clear up in a week or so, if not sooner. If you still have bloody or brownish phlegm two weeks from now, see a doctor.

Phlegm: The color doesn't always mean its a bacterial infection.  Can still be a viral infection and when mucous sits in any orifice in the body for a prolonged period of time, it can change color.

Go see your doctor: We used to determine need for antibiotics based upon phlegm color but no more. Majority of upper respiratory illnesses are due to viruses which won't respond to antibiotics, just time. Average duration of cough illness is 18 days. Best to go see your family doc to determine whether antibiotics are warranted in your situation or not.

True, true, and...: ... Probably related. Smokers cough is very common, and though i can't confirm that this is related to "smokers cough", you should see your doctor and get tested for chronic bronchitis and a emphysema. Also, every smoker with a cough should get at least a chest x-ray.

See your doctor: Clearing mucus in the morning after sleeping flat all night is very common but most of the time there should not be a brown color to it. The source could be a number of places but as an ex-smoker it should be checked out. Sinuses can also be a source. You might need a chest xray but see your doctor.
